Maester Aemon was a later-generation Targaryen descendant, not the same man as Prince Aemon shown in House of the Dragon. He was born Aemon Targaryen, the son of King Maekar I and the brother of King Aegon V. The earlier Prince Aemon was Jaehaerys I’s son and Rhaenys Targaryen’s father.
Maester Aemon’s place in the dynasty
Maester Aemon began life as Aemon Targaryen. His father was Maekar I, a later Targaryen king, and his brother was Aegon V, who succeeded Maekar. Aemon eventually joined the Citadel, became a maester, and served at the Wall.
That places him many generations after the royal family at the center of House of the Dragon. The connection is therefore a dynastic one: Maester Aemon belongs to the same Targaryen royal line as those earlier characters, but he is not their contemporary or immediate close relative on the evidence established here.
The two Targaryens named Aemon
The name causes confusion because two different men carry it.

A shared first name does not make these men one person. Introducing each Aemon with his parentage is the simplest way to keep them distinct.
How the family line connects
The broad line runs from Jaehaerys I’s generation, which included Prince Aemon and his brother Baelon, through later Targaryen kings to Maekar I. Maekar’s son Aemon became the maester known in A Game of Thrones, while another son, Aegon, became King Aegon V.

This establishes Maester Aemon as a later descendant of the Targaryen dynasty that House of the Dragon explores. It does not, by itself, justify calling him the direct grandson, nephew, or another specific close relation of a particular House of the Dragon character without mapping every intervening generation.
Maester Aemon confirms his identity
In A Game of Thrones, Aemon explains his immediate family to Jon Snow: “My father was Maekar, the First of his Name, and my brother Aegon reigned after him in my stead.” He also says that his grandfather named him for Prince Aemon the Dragonknight. When Jon realizes the family name, he asks, “Aemon . . . Targaryen?” Aemon replies, “Once.”

The exchange identifies the older man as a Targaryen by birth while showing that he has renounced royal identity through his life and service as a maester. The quotation concerns Maester Aemon’s identity; it does not merge him with Prince Aemon, Jaehaerys I’s son.
