What happens at the end of What If…? Season 2, Episode 1?
Nebula discovers that Nova Prime has used the investigation into Yondu’s murder to gain access to an old Xandarian mainframe. The real target is the source code for Xandar’s planetary shield. Nova Prime intends to hand the planet to Ronan while keeping power through her loyalists.

Nebula changes the shield’s security codes before Nova Prime can use them. When Ronan arrives and Nova Prime tries to open the shield, it closes instead. Ronan’s ship is destroyed, and Nebula defeats Nova Prime in the confrontation that follows. Nebula’s actions save Xandar from the takeover.
Why did Nova Prime need Nebula?
Earlier in the episode, Ronan kills Thanos and escapes with Gamora, leaving Nebula for dead. The Nova Corps rescues her, and she joins the force. After Ronan later attacks Xandar, Nova Prime seals the planet behind a shield, cutting it off from outside contact and supplies.

Nebula is investigating Yondu’s murder in the increasingly troubled city. An arrow belonging to Yondu contains a schematic that leads to an old Xandarian mainframe. With help from Howard the Duck’s casino associates, Nebula identifies the device and pursues the clues. Nova Prime points her toward the mainframe, but her actual aim is to obtain its shield codes. She arranges for Yon-Rogg to betray Nebula and take the codes, leaving Nebula trapped in a flooding core. Nebula escapes and turns to Howard’s crew for help stopping Nova Prime.
How does the shield-code twist work?
The key to the ending is the difference between gaining access to the codes and controlling what they do. Nova Prime believes Nebula’s cyborg access will let her reach the mainframe and obtain the means to open the shield for Ronan. Instead, Nebula changes the security codes. Nova Prime’s attempt to open the shield therefore triggers its closure as Ronan’s ship approaches.

The episode resolves the murder investigation and the political conspiracy through the same chain of clues: Yondu’s arrow leads Nebula to the mainframe, and the mainframe gives her a way to thwart the betrayal of Xandar.
What does the ending mean for Nebula?
The plot makes clear that Nova Prime manipulated Nebula’s investigation to get the shield codes. The thematic reading is that Nebula’s loyalty is no longer defined by the people who abandoned or used her. Rescued by the Nova Corps and given a place on Xandar, she chooses to protect the planet and its people rather than accept Nova Prime’s bargain.
