Ned and Catelyn Stark have five children: Robb, Sansa, Arya, Bran and Rickon. Jon Snow grows up with them at Winterfell as Ned’s bastard, but the series later reveals that his biological parents are Ned’s sister Lyanna Stark and Rhaegar Targaryen. Those are two different ways Jon belongs in the family tree.

Ned and Catelyn’s five children
Robb, Sansa, Arya, Bran and Rickon are Ned and Catelyn’s children. Jon is brought up in the Stark household alongside them, but his place in that household is different from theirs: he is presented as Ned’s illegitimate son rather than Catelyn’s child.
Catelyn’s Tully family
Catelyn was born into House Tully, the daughter of Hoster Tully and Minisa Whent. Her siblings are Lysa and Edmure. Her marriage to Ned joins the Tully and Stark families, which is why both branches matter when mapping the family around Winterfell.

Ned’s siblings and parents
Ned’s parents are Rickard and Lyarra Stark. His siblings are Brandon, Lyanna and Benjen. Lyanna is the link between the Stark family and Jon’s biological ancestry.
Why Jon has two places in the tree
For much of the series, the household story is that Jon is Ned’s bastard. Ned brings him to Winterfell and raises him with his other children, while Catelyn regards him as an outsider. In season seven, the series reveals that Jon is the son of Lyanna Stark and Rhaegar Targaryen. So Jon is biologically Ned’s nephew and the Stark children’s cousin. But he grows up being treated as their half-brother because he is believed to be Ned’s son. Use the biological branch to explain his ancestry; use the household identity to explain his childhood at Winterfell.

This is the television family tree. HBO describes Game of Thrones as based on George R. R. Martin’s A Song of Ice and Fire novels, but the show and books should not be assumed to share every detail.
