Spoilers for the series finale. “The End in the End” closes Bones with one last case against Mark Kovac, a bombing that leaves Brennan struggling to reason as she once did, and a final look at what the Jeffersonian team will do next.
What happens in “The End in the End”?
The Season 12 finale picks up with Mark Kovac still at large. An explosion rocks the Jeffersonian’s forensic platform, trapping Booth, Brennan, Hodgins, and Angela inside. The people outside realize the four are still in the building, while the team discovers that Kovac used a decoy phone attached to a delivery van.

Booth finds Brennan beneath the debris. She wakes, but soon recognizes that her thinking has changed. Before the blast, she had written down four bones from Fred Walden’s remains—femur, scapula, ulna, and mandible—as clues to Kovac’s whereabouts. When she says, “I don’t know what that means,” the line echoes Brennan’s words in the series premiere.
A neurologist later explains that Brennan bruised her corpus callosum, affecting her ability to make inferences. The injury has not erased her memory: she remembers the people and events around her, but cannot connect evidence in the familiar way.

How do Brennan’s clues help find Kovac?
Even while trapped, Brennan keeps working. She uses a beaker and stethoscope to check the heartbeat of Angela’s fetus. After the rescue, she asks the Jeffersonian interns and colleagues to help identify the four bones she had recorded.
Hodgins and Cam trace DNA from explosive residue to a female relative of Kovac. Booth realizes that Janine is Mark Kovac’s sister, not his wife. Janine admits that she killed Brennan’s father in retaliation for Booth killing hers.
The team studies the unusual absence of bones from Walden’s remains and combines that evidence with Brennan’s clues. Their deductions narrow Kovac’s likely hiding place to a rural farm in West Virginia. Brennan and Booth join the FBI operation there.
How is Kovac stopped?
Kovac drives at Booth during the confrontation. Booth is hit and dislocates his right hand; Brennan recognizes the injury and resets it. With his hand usable again, Booth shoots Kovac. The recap by Kristina Killgrove describes Kovac’s Jeep going over a cliff and exploding.

Cam and Vaziri
Cam explains that she and Vaziri adopted three brothers. They are taking time away to get to know their children.
Hodgins and the Jeffersonian
Brennan recommends Hodgins as interim director of the lab. As colleagues clear the damaged Jeffersonian, they come across keepsakes connected with people who have worked there before.
Brennan and Booth
Brennan and Booth meet by the park bench. She has kept Sweets’s book and the clock stopped by the explosion. She intends to return the clock to her office as a reminder that life—and the work—continues. The finale closes not by ending the team’s story, but by pointing toward its return to the Jeffersonian and its next cases.
