Spoilers for X-Men ’97 Season 1, Episode 2, “Mutant Liberation Begins.” The Jean Grey who has been with the X-Men—and just gave birth to Nathan—is a clone. The second Jean who appears at the X-Mansion in the closing moments is the original, returned after escaping Mister Sinister’s captivity. What happens at the end of X-Men ’97 Episode 2?
After the Jean who has been living with the team gives birth to Scott Summers’s son, Nathan, another Jean arrives at the X-Mansion. The X-Men are confronted with two people who appear to be Jean Grey, and the episode ends on that shock rather than explaining the full history of the switch. ComingSoon’s episode explainer, published March 20, 2024, identifies the arrival as the episode’s cliffhanger.
Which Jean is the clone?
The Jean who had been living with the X-Men and gave birth to Nathan is the clone. Marvel’s character guide says Mister Sinister abducted the original Jean and replaced her with a clone. The clone did not know what she was: she believed she was the real Jean.
The newcomer is the original Jean Grey. She escaped Sinister’s captivity and returned to the team. The clone later left and took the name Madelyne Pryor. These details come from Marvel’s Jean Grey character guide; the episode’s final scene itself does not spell out every part of the swap.

Why the reveal matters for Scott, Jean, and Nathan
The birth is not undone: Nathan is Scott’s child, and the woman who gave birth to him was the clone who believed herself to be Jean. The original Jean’s arrival makes the family situation more painful and complicated, but it does not mean the clone knowingly deceived Scott or the team. Marvel’s account makes her lack of awareness central to the reveal.
For the X-Men, the mystery is also personal rather than merely a question of which face is authentic. They have been living and working with the clone as Jean; the original has returned after being held captive. The cliffhanger leaves the characters—and viewers—to face the consequences of that distinction.

How the episode’s reveal relates to the comics
Madelyne Pryor has a substantial history in the comics, including a connection to the “Inferno” storyline and the Goblin Queen. That background helps explain why the name carries weight for longtime readers, but it should not be treated as a scene-by-scene account of what the animated series has already established.
Coverage of the adaptation notes meaningful differences in circumstances and characterization between the show and the comics. In particular, the series’ setup emphasizes that the clone initially believed she was Jean. The comics offer context for Madelyne and “Inferno,” not proof that every comic event has happened in X-Men ’97.
