Spoilers for all of Season 5, Episode 9, “Behind the Eyes.” Michael exposes Jacob as Poseidon by turning the investigator’s own murder into a staged crime-scene reconstruction. The plan clears Michael, reunites him with Sara and Mike, and ends with Jacob sent to Fox River as T-Bag’s cellmate.
What happens in the opening at the lake house?
The finale picks up at the previous episode’s lake-house cliffhanger, then rewinds six minutes. Jacob is downstairs with Sara, who is tied up. He tells her that Michael’s escape assignment in Yemen was supposed to be his last because Jacob did not expect him to survive. Van Gogh arrives and seems moved by Sara’s appeal, but Jacob spots Michael and Lincoln on the security cameras and leaves.

Upstairs, A&W is pretending to be Sara while Michael tries to protect Mike. Van Gogh tries to stop A&W from killing Michael, but she kills Van Gogh instead. Michael sends Mike outside toward Lincoln. Jacob intercepts the boy, while Lincoln is shot by Luca Abruzzi’s men. Sara frees herself, knocks A&W unconscious, and helps Michael get out. They take Lincoln to the hospital, then Michael and Sara set out to find Mike.
How does Michael build a case against Jacob?
Michael recruits T-Bag and Whip to pressure Jacob. During a call to Jacob’s house, Mike hears Michael threaten Jacob and assumes the voice belongs to his father. Mike tells him to stay away, a painful setback for Michael and a source of fresh anger for T-Bag. Michael sends T-Bag and Whip to find Blue Hawaii, a meticulous artist who can help with the plan.

Meanwhile, Jacob’s computer specialist deciphers the message concealed in Michael’s palm tattoos: “NEVER INTERRUPT YOUR ENEMY WHEN HE’S MAKING A MISTAKE.” Michael uses a different tattoo—Jacob’s face, inked on the backs of his hands—to fool a scanner in the university bunker. He takes evidence from the site and arranges to trade it with Jacob at a shipyard warehouse.
What happens at the shipyard?
Sara gets information from the dying Van Gogh and, with Lincoln’s help, finds and frees Mike. At the warehouse, Jacob’s operative A&W gains the upper hand over Michael. Whip charges her and is shot; T-Bag kills A&W. Federal agents close in after the location of “Kaniel Outis” is leaked.

Jacob shoots Michael with Michael’s own gun, but the apparent killing is part of Michael’s plan. Michael has built a full-size reconstruction of the cabin exterior where Jacob murdered CIA deputy director Harlan Gaines. The gun is loaded with blanks, and the staged scene lets Michael record footage recreating the evidence Jacob deleted. Michael beats Jacob, then allows federal agents to take him in.
How is Michael cleared, and what happens to Jacob?
Nelson, Jacob’s computer specialist, turns against him and confirms the “21 Void” operation. That testimony helps persuade the CIA to accept Michael’s account and clear him. Michael declines an offer to work for the CIA, but asks the director for a favor.

In the closing prison scene, Jacob is incarcerated at Fox River, where T-Bag is his cellmate. The man who controlled the operation from outside the prison ends up inside it.
How does the finale end for Michael’s family?
The coda first shows Michael, Sara, Mike, Lincoln, and Sheba together at a picnic. After the season’s pursuit and separation, Michael is back with Sara and their son, with Lincoln and Sheba alongside them. The final return to Fox River supplies the revenge twist: Jacob has been placed in the prison he once manipulated.
