Yes, cast members rode in real aircraft and were filmed in flight, but Navy pilots—not the actors—flew the F/A-18 Super Hornets. Tom Cruise did not pilot an F/A-18 for the film, according to NAVAIR. The key distinction is that actors performed in the cockpit while trained military pilots controlled the jets.
What the cast actually did in the air
The actors were placed in aircraft cockpits during flight, allowing cameras to capture them reacting to the physical experience. The USO describes the cast’s preparation for filming with Navy pilots in F/A-18 jets and the cockpit-camera setup used for the production (USO).

That is real flight footage of performers in the aircraft, not evidence that the performers were at the controls. The Navy pilots operated the F/A-18s; the actors acted in the cockpit.
Who flew the F/A-18s?
Navy pilots flew the F/A-18 Super Hornets used in the aerial work. NAVAIR, the Navy aviation command, specifically states that Tom Cruise did not actually fly an F/A-18 for the production (NAVAIR). AOPA likewise reports that the production used actual military aircraft, including F/A-18s, and pilots for the on-camera aerial action (AOPA).

Why the actors trained
Cast flight training prepared performers for the demands of being in the air and for filming; it did not establish that they were qualified to pilot Navy fighter jets. The USO reports months of preparation and emergency-evacuation tests. AOPA says the cast began training in a Cessna 172 before progressing to other aircraft. Neither account establishes military pilot qualifications for the cast.

The Navy contributed technical and visual support as well as aircraft access. Fleet Readiness Center Southwest painted an aircraft and led the design and installation of audio-visual equipment fitted in an F-model Super Hornet cockpit, according to NAVAIR. Its work also included paint for non-flying scenes and ground close-ups.
