The DNA test result was written to support a planned Dwight spin-off, The Farm, rather than to establish a lasting explanation for Phillip’s paternity. The show later says Dwight is Phillip’s father. A wrong-diaper mix-up is one possible in-story explanation, but it has not been established as definitive canon.
Why did the test say Dwight was not Phillip’s father?
The production explanation is that the result fit the direction of Season 9 while The Office was developing The Farm, a Dwight-centered spin-off. Jenna Fischer said Dwight’s storylines were being shaped around his possible departure from Dunder Mifflin, including the negative DNA result. In the Office Ladies discussion of “The Farm”, Fischer explained: “That was done only because they were sort of already writing toward this idea that there was going to be the spinoff.”

Fischer said Rainn Wilson was contracted for 13 episodes of Season 9 while the spin-off was in development. When The Farm did not proceed, the main series continued Dwight’s story and eventually resolved his relationship with Angela. The spin-off plan explains the writers’ choice; it does not explain how a DNA test could have produced the wrong result within the story.

In “Free Family Portrait Studio,” Dwight tries to determine whether he is the father of Angela’s baby by obtaining a DNA sample. Apple TV lists the episode as Season 8, Episode 24 in its episode entry.

The result conflicts with the later reveal
In the Season 9 premiere, Dwight reports that the test was negative. In “A.A.R.M.,” Angela later tells him that Phillip is his son. She says she had lied about Phillip’s parentage to test Dwight’s feelings. The contradiction is present in the aired story, rather than being a fan misunderstanding; the episode summary for “A.A.R.M.” recounts Angela’s reveal.

Possibly, but the available evidence does not make that the show’s definitive explanation. An interview with editor David Rogers discusses the possibility that Dwight took the wrong diaper.
