Spoilers for the Hidden Inventory/Premature Death backstory. Yu Haibara dies after encountering a cursed spirit on a sorcerer mission whose danger had been underestimated. The story identifies no named human killer; the lethal threat is the curse, and the loss becomes significant to his friend and classmate Kento Nanami.
How did Yu Haibara die?
Haibara was killed by a cursed spirit during a mission. The assignment’s danger was misjudged, and the spirit proved lethal. The available story references do not establish a named human who deliberately killed him, nor do they support adding a more exact tactical sequence beyond what the scene depicts.
Was Nanami responsible for Haibara’s death?
No. Nanami was Haibara’s classmate and friend, not his killer. Haibara’s death is a formative loss that helps explain the adult Nanami’s disillusionment with sorcerer work. It is also part of the backstory’s wider portrayal of Suguru Geto’s crisis of faith: Haibara’s encounter with Geto contributes to that context, but it does not make Geto the person who killed him.
Where does Haibara’s death appear?

Anime
The material is associated with episode 29, listed on the official anime episode guide as “玉折” (the “Premature Death” arc title). The official synopsis covers the broader events involving Gojo and Geto rather than specifically explaining Haibara’s death. The episode number is a locator, not evidence that the anime changed the death’s mechanics.
What Haibara’s death means for the story
Haibara’s optimism makes his death especially consequential for Nanami, whose later attitude toward sorcerer work is shaped in part by the loss. The event also sits within Geto’s increasingly troubled view of the sorcerer world. These consequences explain why the story returns to Haibara’s brief life: his death is not presented as a murder mystery with a concealed human culprit, but as a mission’s tragic cost.
