No. SEGA’s official game materials portray Dr. Eggman as a villain bent on world domination. He can show affection and other humanizing qualities, but that nuance does not make him a good guy overall.
How SEGA describes Eggman
SEGA’s Sonic Channel character profile calls Eggman a selfish, self-proclaimed evil genius scientist who wants to transform the world into Eggmanland. It says Sonic repeatedly foils his plans.
The English Sonic Origins manual is similarly direct: “A self-appointed evil genius scientist. World domination is his goal, but Sonic keeps getting in his way.” SEGA’s Sonic Frontiers announcement also identifies him as “an evil, genius scientist and Sonic’s nemesis.”
What his plans say about his morality
Across these descriptions, Eggman’s defining aim is control, not helping others. In Sonic Frontiers, he seeks ancient technology on the Starfall Islands and becomes trapped in Cyber Space. In the Sonic Superstars manual, he plans to build a vast mecha corps, and the heroes set out to stop him. These story details support the official framing of him as an antagonist.

Does Eggman ever show a good side?
Yes, he has personal attachments and can be more than a one-note villain. The Sonic Channel profile suggests that, deep down, he may have some affection for Sonic. That is a humanizing detail, not a reversal of his stated ambitions or his repeated role in opposing the heroes.
A character can care about someone and still act selfishly or pursue harmful goals. Eggman’s occasional warmth adds complexity to the character; it does not by itself make him morally good.

Does the answer change across Sonic stories?
This answer describes SEGA’s official game materials, not every adaptation or individual storyline. The cited official descriptions consistently identify Eggman as evil or as Sonic’s nemesis, while particular stories may give him different circumstances or moments of cooperation. A temporary alliance or sympathetic trait would not, on its own, change his overall characterization.
