These can happen together. If you mean an E string on another instrument, the checks may differ.
First, find out whether the open string or fretted notes are wrong
Use a reliable chromatic tuner to tune the open high E to the intended pitch. Check that the tuner is reading the string cleanly, then leave the guitar untouched and watch whether the reading changes. An open string that drifts points to tuning stability; it does not, by itself, identify which part is responsible.
If the open string stays in tune but notes higher up the neck sound sharp or flat, check intonation. Fender’s method is to compare the fretted note at the 12th fret with the 12th-fret harmonic using an accurate tuner. If they disagree, the string is not correctly intonated. Pay attention to when the mismatch appears. A change after bending or using the tremolo points toward string movement or friction at contact points; an open string that drifts while untouched needs a broader stability check.

What can make the open E string drift?
Binding at the nut
The string must slide smoothly through the nut slot. If it catches, tension can differ on either side of the nut, then release unpredictably. Fender’s Mike Duffy explains: “Each string moves through a slot in the nut at the top of the fretboard, and if they’re not moving through that slot smoothly, the result is tension on one side or the other.” A slot that does not suit the string’s gauge is one possible cause. String seating, winding, or wear
A string that is poorly seated or wound can be unstable. So can a string that is old, damaged, discolored, or flaking. Gretsch guidance also identifies string movement around contact points as relevant, though its page could not be opened for review. Tuner hardware
Loose or worn tuning machines are another possibility. Check for obvious looseness or damage, but do not force screws or make large adjustments. A new tuner is not a guaranteed fix: the fault may be at the nut, bridge, string, or elsewhere along its path. Fender lists tuner issues among possible causes, and Sweetwater’s tuning-machine guide describes worn gears as a potential stability problem.
Floating tremolo and setup changes
A floating tremolo balances string tension against springs. Changing strings or gauge, or altering the setup, can shift that balance; tuning one string may then affect the others. This differs from the balance issue on a fixed bridge. Yamaha advises store adjustment for certain floating-tremolo conditions; its guidance is at Yamaha’s electric-guitar maintenance guide.

Temperature and other changes
Temperature changes or recent setup work can coincide with pitch changes. Note whether the guitar was moved between environments or adjusted recently, but do not assume that explains persistent drift without checking the string path and hardware.
A practical check in order
- Tune and observe: With a chromatic tuner, tune the open high E to the intended pitch. Confirm a clean reading and see whether it drifts while untouched.
- Compare open and fretted notes: If the open string is stable but notes sound wrong up the neck, compare the fretted 12th-fret note with the 12th-fret harmonic. A mismatch points to intonation rather than simple open-string drift.
- Notice the trigger: If pitch changes after bends or tremolo use, inspect whether the string is seated and moving smoothly at its contact points, especially the nut. Fender and Gretsch both highlight friction or movement around these areas: Fender and Gretsch maintenance guidance.
- Inspect the string: Replace a string that is old, damaged, discolored, flaking, or persistently unstable. Choose a gauge appropriate for the guitar and its setup. Fender says to check and adjust intonation as needed after every string change in How do I intonate my instrument?
- Look at the tuner: Check for visible looseness or wear without forcing hardware. If the problem remains, do not assume changing tuners will address it.
- Account for the bridge: If the guitar has a floating tremolo, consider whether a string or gauge change, or a height adjustment, altered its balance. If basic tuning does not work or the setup is far out, follow Yamaha’s advice for the applicable conditions and have the instrument adjusted at a store: Yamaha maintenance guide.
When to leave the repair to a technician
Persistent binding at the nut, a fretted-note mismatch you are not comfortable correcting, damaged contact points, or a floating tremolo that will not settle are good reasons to consult a guitar technician. Nut filing is not a casual first fix: it changes a precision-fit slot, and the wrong cut can create further setup problems. Lubrication may help friction in some cases, but it cannot correct a slot that is the wrong size or shape.

Manufacturer guidance identifies plausible causes and checks, not a diagnosis of any particular guitar. The right repair depends on its string condition, gauge, hardware, bridge type, and the circumstances in which the pitch changes.
