Yes, in a limited sense: the games include a Canalave Library folk tale whose Japanese wording is reported to say that humans and Pokémon married each other. But the tale is presented as folklore, not verified history, so its presence in canon does not prove that such marriages actually happened in the Pokémon world.
What does Sinnoh Folk Story 3 say?
In Pokémon Diamond, Pearl and Platinum, Sinnoh Folk Story 3 appears among the tales in the Canalave Library. Its English text reads:
There once were Pokémon that became very close to humans. There once were humans and Pokémon that ate together at the same table. It was a time when there existed no differences to distinguish the two.
The English localization describes closeness, shared meals, and a time when humans and Pokémon were not distinguished from one another. Bulbapedia reports that the literal Japanese wording instead refers to people and Pokémon marrying each other: Bulbapedia’s account of the Sinnoh myths.

Does that make human–Pokémon marriage established history?
No. The game establishes that this folk story exists in its world. It does not present the story as an independently verified historical record. The careful conclusion is that Pokémon canon contains a folk tale whose Japanese wording refers to marriage—not that the games definitively confirm the events as historical fact.
Which other Sinnoh story is sometimes confused with it?
The Canalave Library’s separate text, “Sinnoh Region’s Mythology,” describes humans and Pokémon living separately long ago while helping, supplying, and supporting one another. It does not say they married. The two passages should not be treated as interchangeable: the Sinnoh myths reference discusses both texts.

Does the anime wedding provide evidence?
No. In “The Professors’ New Adventure!”, Professor Kukui and Professor Burnet have a human–human wedding. That scene is unrelated to the folk tale’s claim about humans and Pokémon: episode reference.
