It returns to the present-day Neverland story, where Wendy discovers that Prodigy has changed Nibs’s memory, Isaac dies in a specimen enclosure, and Slightly’s involvement with Morrow puts Arthur at risk.

What happens in “The Fly”?
Wendy questions what Prodigy has done to Nibs
The Xenomorph continues to grow as Wendy tries to communicate with it. Meanwhile, Prodigy tests Nibs. Atom wants her restored to the state she was in before the Tower visit. Dame agrees, but Arthur resists; Atom responds by ordering him out of the facility.
Wendy recognizes that Nibs is no longer acting like herself. Dame tells her that Prodigy reprogrammed Nibs, and Wendy tells Nibs that the hybrids are being used as tools. The altered memory turns the facility’s claim to be protecting the children into a more unsettling question: how much control do its adults have over their identities?

Isaac dies in the specimen enclosure
Isaac, also known as Tootles, is assigned to care for the specimens. The Ocellus startles him, and he ends up locked in an enclosure with two fly-like creatures. Their acid spray kills him. His death challenges the assumption that the hybrids are effectively safe from harm, even as they are tasked with handling dangerous specimens.
Kavalier bargains with Yutani
Kavalier meets with Yutani, which wants Weyland-Yutani’s cargo returned. He argues that the crash, its damage, and the deaths give him grounds to keep it. The two reach an agreement involving billions in damages, but Kavalier retains the cargo for six more weeks under an off-world quarantine protocol. Morrow privately signals that he intends to retrieve the specimens.

Slightly’s choice exposes Arthur to danger
Morrow continues trying to recruit Slightly to bring a human near the egg. Arthur secretly disables Wendy’s tracking device and gives Joe a boat code that could help Wendy and Joe escape. Later, Slightly opens the Xenomorph egg enclosure and leaves Arthur exposed to a facehugger. Kirsh watches through the security system as the fly-like creatures leave their chamber.
Why the episode’s title fits its different kinds of danger
The title “The Fly” points to the fly-like specimens and their lethal encounter with Isaac, but the episode’s danger is not limited to the creatures. Its two story strands show power operating in different ways. At Neverland, the Lost Boys are nominally protected while adults test, reprogram, and direct them. In the corporate strand, Kavalier uses bargaining and quarantine rules to assert control over the crashed ship’s cargo. This is a reading of the events, not a claim about the creators’ stated intent.

The contrast also sharpens the gap between childhood identity and adult bodies. The hybrids are treated as children in some respects, yet they are also made to perform work and face risks that their guardians control. Nibs’s altered memory makes that contradiction personal: the issue is not only what the children are made to do, but whether they can trust their own experience.
